All non-story trophies can be missed. See the "Step by Step" section below on what to do when and in what order. So you don't miss anything.
The trophies Secret Handshake and Doppel Fluch can not be earned on a single playthrough. You either have to create a save and travel back once you earned one of them OR you start a new game. Both options take about the same time. I'd recommend starting a new game, so you'll get used to what happens when.
The story trophies Challenge of the Sphunx, Looters of the Lost Toybox, Mystery on the Disorient Express and Horror Show are earned when you finish the reel. Don't worry about switching from one reel to another during the game. This is necessary.
Creating many save files helps you out a lot. Try creating one before any kind of big decision.
This is basicly the step by step guide on how to complete the game without missing any trophies. Just follow each point and you shouldn't have a problem. If you want a detailed explenation of what to do, check each trophy discription!
This run is based on a Two-Game-100%. In this run you'll get the Doppel Fluch trophy. So on your second run just concentrate on getting Secret Handshake.

Throw your voice to every available target.
You will have to use Max's "Psychic Ventriloquism" power on 14 targets. Most targets can be found at multiple points in the game. It's very easy to miss Jürgen, Tomb Idol and Vampire Slushie. Below is a list of where you can find which target.
Hint: You only have to throw your voice once on each person.
Tomb Idol (Behind you at the start. Your only chance to throw your voice on to the idol!)
Weird Squid Statue (Do this one after tomb idol, since after you throw your voice on the squid the intro will end.)
You don't have Max's "Psychic Ventriloquism" power in Reel 1.
You will obtain Max's "Psychic Ventriloquism" power after you left Nefertiti chambers.

#1 Once you leave the Mole room, Nefertiti will leave. Hide in the Can o'Nuts and let her past. She will speak to Jürgen. You can barely see him, but you can still throw your voice at him.
#2 Next to the Sarcophagus. Once you made Nefertiti tell Jürgen the Vampire Reverse-Curse is in the Sarcophagus.
#1 You have spoken to the Elves in Reel 1 about the toy project.
#2 You threw your voice on to Nefertiti after leaving her chamber and made her confess her love for you.
(Speak to Mole Man and tell him Nefertiti is still in love with you. This will make the Mole Man cast a Sexo Rejexo Hex on you. With this curse active, go to the other side of the train and knock on the Elves door. Speak to the Elf about the SECRET PROJECT. After this Vampire Slushie will come out. Tell him you can get a child for him. Now before you knock on to Amelia's door throw your voice on to Vampire Slushie!)
Papierwaite (Can't miss. Reel 4 ends with you throwing your voice on him.)
Curse the Luck
Get zapped with fewer than six Mole Curses.
Mole magic is a big thing in Episode 2. You have to get hit with less than six mole curses. This can be a bit tricky, because five mole curses are needed to finish the game, or at least for the story to progress. Here is a list of all five mole curses and when you'll get hit by them.
Holstein Hex: Transforms Maximus into a cow. Chanted twice by Nefertiti.
Sexo Rejexo: Repells the opposite sex when speaking to them. Chanted twice by Mole Man.
Bad Luck Curse: Self-Explanitory. Makes Sam and Max loose their luck. Chanted by Granpda Mole.
Bad Luck Curse
#1 You caught Nefertiti on Reel 3 placing a love letter in Jürgen's room, wich you took. (Not always worked for me. Try leaving Reel 3 and reentering, it should work then.)
In the Sammun-Mak Burial Chamber. Tell Grandpa Mole that you are from Stuttgart. Don't talk to Grandpa Mole again!
Once you have the Bad Luck Curse you should enter Nefertiti's Chambers shortly after. Once you have taken back Charlie the Puppet, Nefertiti will curse Max with the Holstein Hex. Just switch to Max to return him to normal.
This happens right after the Holstein Hex above. Once Max has returned to his normal rabbit self, use his "Psychic Ventriloquism" power on Nefertiti. Make her confess her love for you. Her father (Mole Man) will curse you with the Sexo Rejexo curse.
#1 You got cursed by the Sexo Rejexo Curse in Reel 2. (See above.)
Enter the Mole room, which is located on the far left side of the train. Tell the Mole Man that Nefertiti is still in love with you. He will curse you once more with the Sexo Rejexo curse.
#1 You caught Nefertiti on Reel 3 placing a love letter in Jürgen's room, which you took. (Not always worked for me. Try leaving Reel 3 and reentering, it should work then.)
For Doppel Fluch make sure Jürgen has been turned into a vampire before this. Jürgen will enter the room and Mole Man will get angry with him, cursing him with the Sexo Rejexo.
Enter the Mole room, which is located on the far left side of the train. Use the love letter on Mole Man. Nefertiti will get angry with Sam and Max and curse them.
Nine Lives of Sameth & Maximus
See Sameth and/or Maximus die at nine distinct points in the game.
This is a very easy trophy. You can "die" at various points in the game. This does not sound as bad as it is. Once dead you will return to the projector room where either Sam or Max says: "This can't be right, let's rewind." You will instantly return to the exact spot where you were standing. You don't even get a penalty for dieing. You keep all your items and curses. Below is a list of the nine points where you can die.
Death #1: Can't Miss. Fail to correctly say the phrase to escape the tomb.
Death #2: When you enter Reel 2, just wait around until the conductor throws you off the train. (Takes about 3:00minutes.)
Death #3: Touch the Devil's Toybox after the Protection Spell has been cast.
Death #4: Enter the Burial Chamber of Sammun-Mak after Granpda Mole has warned you not to.
Death #5: Before you enter Nefertiti's Chambers, walk through one of the doors with the Bad Luck Curse activated.
Death #6: Enter Nefertiti's Chambers and let the Snake eat you.
Death #7: Let Max say the correct phrase while he is standing in front of the Devil's Toybox.
Death #8: Let Sam drop into the Antpit. (Takes about 4:45minutes - 5:00minutes.)
Death #9: Finish the game
Complete the four reels in sequential order.
Not hard to miss if you pay attention. Like I mentioned in the game info, you do not need to complete a whole reel before you can move on to the others. The game progression requires you to switch between the reels. Switch as many times as you want, it does not influence the game. What you have to do is complete each reel in sequential order. That means you have to do the last actions of the reel in correct order. Below the list with what action a reel ends.
Reel 1: Ends with you entering the Sphunx. The last action is you activating the Can o'Nuts. Reel 2: Ends with you entering the wall a second time, walking over to the Marquee and adding the missing blocks. Reel 3: Ends with you checking both Kringle's and Jürgen's trunks. Reel 4: Can not be completed before all the others have been. No worries.
Cause German train passenger to be saddled with two curses at the same time.
This trophy can't be completed in the same playthrough as Secret Handshake. The only option, besides starting a new game, is creating a save file before you hand Mole Man the love letter! This scene is the reason why you can't get both trophies in the same playthrough.
Explanation: (bare with me !!)
In order to complete Secret Handshake You need to get into Kringle's room before you send Jürgen to the Sarcophagus. This requires a glass of milk, which you get from Cow Max after Nefertiti has cursed him. Nefertiti only curses Max when you hand the love letter to Mole Man, after which he curses Jürgen. Jürgen has to be a vampire at this point in order for you to get Doppel Fluch. Jürgen can only become a vampire if he is standing next to the Sarcophagus. Since he has to be in his room in order for you to get Secret Handshake, both trophies at the same time won't work!
Phew. Now that we got through that, you basicly have to curse Jürgen with Sexo Rejexo while he is a vampire. Here is the list of actions that leads to Doppel Fluch:
Curses: Fluch (German) = Curse (English) #1 Vampire: Jürgen gets turned into a vampire by Vampire Slushie. #2 Sexo Rejexo: Mole Man casts this after you hand him the love letter.
Turning Jürgen Into A Vampire:
#1 In Reel 1 speak to the Elves, that are outside, about the new toy concept.
#2 In Reel 3 enter the mole room, throw your voice on to the Mole Steamer Trunk. Now you get to check it. Look at the parchment in the box. You'll learn about the Vampire Reverse-Curse.
#3 Now leave the mole room and hide in the Can o'Nuts so Nefertiti passes you and knocks on Jürgen's door. Throw your voice on to Nefertiti and tell Jürgen the Vampire Reverse-Curse in hidden in the Sarcophagus.
#4 Knock on the Elves door. Ask "What are you doing here?" then ask about the "SECRET PROJECT". Vampire Slushie will come out. Tell him Kringle wants to see him. Since Jürgen is standing in the way, Vampire Slushie will turn him into a vampire.
Cursing Jürgen With Sexo Rejexo:
#1 You caught Nefertiti on Reel 3 placing a love letter in Jürgen's room, wich you took.
#2 Give the love letter to Mole Man. A scene will start where Vampire Jürgen looks into the room. Mole Man will cast the second curse, Sexo Rejexo, on Jürgen.
Fool a Yog Soggoth devotee into thinking you're a member of the Brotherhood.
This trophy can't be completed in the same playthrough as Doppel Fluch. The only option, besides starting a new game, is creating a save file before you hand Mole Man the love letter!

Hint: Jürgen needs to stay in his room the whole time for this to work. So don't send him to the Sarcophagus.
You have to learn about Jürgen's fellowship to Yog Soggoth and speak to him about it. Here is the list of actions that leads to Secret Handshake:

#1 Once Jürgen visits the Moles, sneak into his room and check his closet. You'll find a Yog Soggoth statue. Interact with it to learn about Jürgen's Yog Soggoth fellowship.
Entering Kringle's room
#1 In Reel 2 get Max cursed with the Holstein Hex. (See Curse the Luck.)
#2 In Reel 3 take the glass standing on the tray, in front of Kringle's room.
#3 You caught Nefertiti on Reel 3 placing a love letter in Jürgen's room, wich you took.
#4 Still in Reel 3 get Max cursed with the Holstein Hex again. (See Curse the Luck.)
#5 Use the glass on Cow Max. You'll get a glass of milk.
#6 Place the glass of milk on the tray in front of Kringle's room, knock pretending to be room service and quickly use the Can o'Nuts. Kringle will carry you into his room.
Learn About Jürgen's Fellowship To Yog Soggoth
#2 Check Kringle's trunk.
#3 Visit Jürgen and talk to him about Yog Soggoth.
Make it through the Mouth of the Sphunx the first time it opens.
You have to complete Papierwaite's challenge the first time the sphunx mouth opens. Which basicly means you have to have the Can o'Nuts at this point. Since you get the Can o'Nuts at the very end of Reel 1, you will get this trophy the same time you complete Reel 1.
#1 Start the challenge at the very start of Reel 1 to learn about the symbols on the Sphunx.
#2 Don't attempt the Sphunx challenge again, until you get the Can o'Nuts at the end of Reel 1.
